Firefox does not allow you to run .exe both for security and well common sense reasons. If somebody were to run a iamreallyatrojan.exe before scanning it with antivirus, then get infected, who do you think that person will likely blame. They will likely blame Firefox browser (or Mozilla) and not themselves.

if you really want the feature to have the .exe download (if you trust the source) then run like IE can do then see the OpenDownload² extension at https://addons.mozilla.org/en-US/firefox/addon/opendownload-10902/

Caution: If you change the default download directory, do not put it some place where other stuff will be as it will be purged, so no choosing desktop especially.
