activity manager says messages are being deleted
I open Thunderbird, it syncs my imap email account and runs my filters. Then activity manager says: moved 1 message to "ads" and then says: deleted 1 message from ads
I have my settings and account configured to not delete anything. There is nothing in the trash so I don't know what is being deleted or why. Any ideas why activity manager says messages are being deleted/?

Your settings in Thunderbird will only work unless they do not conflict with the information stored on the server. If the message has been deleted server side (perhaps from a deletion of a phone being synchronized even) then the copy help is Thunderbird will be brought into line with the canonical source (server). That is how IMAP works, Thunderbird just implements the IMAP standard in this regard.
I have done some research and determined no messages are being deleted as indicated by activity manager. I monitored the total emails in my yahoo imap account before and after TB says "deleted x messages" and found the number equal. This bugzilla 497952 seems relevant.
I am having other issues such as filters not working until run manually, random emails marked new and a 10000 message limit in imap folders.

You are not alone. There are loads of complaints of this type and it is regardless of which third party app is used eg: Outlook or Thunderbird. It's also occurring in Apple Mail

so this is not Thunderbird.
It seems this is something the server has implemented.

I switched the server and got: "Server export.imap.mail.yahoo.com has disconnected. The server may have gone down or there may be a network problem." So I switched "Maximum number of server connections to cache" from 5 to 4 and it seems to be working.
Unfortunately , I archived my "ads" folder and they were sorted into year sub-folders and no one folder has more than 10k now so I won't be able to test the 10k limit.
Are the issues with having to run my filters manually, server side also?
