I set up a new sync account and ran sync on both my devices ( my laptop and android phone) now all my bookmarks are gone! The folders are there but the bookmarks are gone!

You can check for problems with the places.sqlite database (bookmarks and history) in the Firefox profile folder.

If you use Sync to sync the bookmarks then best is to disconnect Sync while performing maintenance/repair efforts to files in the Firefox profile folder.

You can try to restore the bookmarks from a recent compressed .jsonlz4 backup in the bookmarkbackups folder. The name of a JSON bookmarks backup file includes a total item count (folders and separators included) and an hash value to prevent saving the same backup more than once.
