I was wondering whether it was possible to add a colour/tag to each email depending on what stage of the sales pipeline an email conversation was it (i.e. enquiry/replied to/invoice sent/paid etc.). If it could be automatic (i.e. not replied to is one colour, replied to another) that would be even better, although I suspect that this is a big ask.

Tags can be applied manually or automatically as an action in a filter, and the tags themselves can be defined with various names and colours.

One of the filter criteria is Status, so a filter can sort according to Status + is/isn't + Replied. Filters can be applied to incoming or sent messages.
