When you open Firefox from a desktop shortcut, does it open two copies as well? If so, are these two windows with the homepage, and does it happen in Firefox's own safe mode?

If the issue only happens when you click a link, but not when you just launch Firefox from desktop icon, then please check for the issue in a new profile to see whether the email program can communicate with this version of Firefox correctly.

Try to redo the default browser and make IE or another browser the default to reset some registry key. Then oy can make Firefox once again the default browser.

You can also try to disable DDE.
