Message filters moves the message to the folder but also keeps the message in "all mail local folder". I want to move the message and not have it in two places
After running message filters I end up with the message in the All Mail Folder and the folder I had the message filter set for. When I delete the message out of the all mail folder it also deletes it out of the specific folder. How do I get it to just move the message to the specified folder and not keep a copy in the all mail folder.

This is not how Gmail works. You'll need to learn about Gmail's label concept. https://support.mozilla.org/en-US/kb/thunderbird-and-gmail#w_gmails-particularities

The real question is, why would you want to see 'All Mail' in Thunderbird in the first place?
