Mystery message filter
I have an old message filter running that i cannot find to delete it. It was set up pre-Unified days. I have manually searched all the msgFilterRules.dat files I can find. Two of them have filters listed, but none of them are the mystery filter. My Thunderbird setup has been transferred through several computers with the backup / restore utility. I've just never realized this filter was still active until i went looking for an expected email.
Chosen solution
Hmmm, that is a possibility. Not one I would have picked as I did all the other filters within Thunderbird. Will check and report back.

How do you know this mystery filter is running? What does it do?
Was expecting an email, but it didn't show. I'm using Unified Inbox.
After waiting for quite a while I went hunting through the Spam and Trash, nothing. Then I scrolled all the way down (It's the last account in the list ) and found a folder I had created WAY back to catch all the newsletters and such from this site. I remember setting up the filter so that everything from this site dropped into this folder.
Lo and behold there was my 'missing' emails.
As I said, I remember setting up this filter a LONG time ago. But it doesn't show up in any of the current filter listings, but I know it's running as two emails were diverted to this sub folder.
Sure you did not set it up on the mail server? We often see folk looking for filter who have done that and then forgotten about it.
