firefox says I need to update Java plugin 2 but there is no available update on Apple software update. On the Java site, I found that I am using version 29 which is proper for snow leopard. Should I upgrade to Lion and use version 31?

Apple has now released an updated version of Java, so you should run Software Update to get the security fixes.
