Maybe its me, but I don't understand why TB uses an "opened" envelope icon for unread and a "closed" envelope icon for read messages. This seems backwards to me. Is this a customization issue on my end.

It would help if you could post an image explaining what you are seeing. What OS do you use? What version of thunderbird?

The current Thunderbird does not change the icon, it just changes the colour of folder name to Blue if new and Bold font if contains unread.

It was me. Thunderbird works fine.
