I have two versions of Firefox installed on my PC, i use the ESR version everday and I would like to also use the new Firefox Quantum.

I have done a custom install and got them both on my PC, and when I click on Quantum it opens, and the same with ESR, but when i have one or the other already open the new window opens in the one that is open, so if i have Quantum open and click on ESR, it opens in Quantum and the same the reverse when ESR is open and I click on Quantum.

Is there any way around this bug?

It is not really a bug. You can set your launch icon to add a -p and that way the profile selector shows up and you can choose which one to load. Otherwise, they will both just launch the default profile which can be shared across any number of installs.

Additionally, if you want to run BOTH versions at the same time, ESR won't allow it, but you can run it first and then tweak the launch icon for Q to add -p -no-remote and that will allow you to open that while the other is open too. Just be careful that you are not loading the same profile in both, that can get messy quick. Use at your own risk.
