bookmarks dont save to the correct folder, how do I repair my bookmarks?

I’ve recently upgraded from Firefox 3 to 8. If I try to bookmark a site it does not show up in the folder that I saved it to but it does show in “recently bookmarked”. The save folder was nested in another folder and when I moved it to be on its own it still is shown nested as before when looking in the bookmark “choose” dialogue box. Is there a repair procedure for bookmarks?

I've run the places maintenance utility on deep check setting but it made no difference. There is definitely a difference between the read bookmark and place bookmark (using choose) views. I've moved things out of the bad folder and deleted it. The drag bookmark function showed some odd things when I was moving stuff about. New bookmarks appeared that I hadn't clicked on. These were the missing ones I believe. I will keep an eye on what happens next. Thanks.
