And was she logged in as herself when adding this new account to Thunderbird?

Each user account will have its own profile (i.e. Thunderbird settings.) It sounds as if you were logged in as yourself and so her account is in your profile. If she logs in and adds her account to Thunderbird herself, it'll be in her profile and all should work as expected.
