When I switched my Mozilla Thunderbird account to a new laptop, what appears in my inbox and sent folder changed. For instance, the inbox now shows e-mails from today back to November 6 and then jumps to September 3 of 2014. My sent folder is even crazier. It shows today, May 11, 2015, then jumps to March of 2014 for a few and then jumps again to March of 2013? How can I fill in the gaps?

Check your options, there must be one that prevents email to be deleted from server. What I understand from your explanation would mean your Thunderbird configuration fetch data from your server and then asks it to delete the content (from the server) when downloaded. And that would explain why when you switch to another device you get only new content.
