New email messages not popping up unless I restart Thunderbird.
For some reason I am not receiving new emails unless I close Thunderbird and reopen it again. I have it set to check for new emails every 5 minutes. It is an IMAP account. I have checked it against the emails coming in on my phone. I will receive them on my phone, in Thunderbird they are not there. I click on Get Messages and still nothing. I close Thunderbird and reopen and then they are there.

If its IMAP account then, it is using a feature called "condstore" which is supposed to better coordinate activities when the account is accessed from multiple locations. It is known to be buggy though on Thunderbird's side and may miss incoming mails in this way.
The workaround is to disable that feature:
1. On Windows, enter the Options window from either the ≡ application button or the Tools menu; 2. Go into the Advanced tab and find the "Config Editor" in its General tab; 3. Enter condstore into the search bar on top of the about:config window; 4. Double-click on all mail.server.something.use_condstore entries to toggle them to "false" (as a minimum, this should be the "default" entry; 5. restart Thunderbird and see if it fixes the problem.

No this did not help. I received 2 new emails over 7 mins ago and still nothing has shown up in Thunderbird.
I am now getting an error when I try to send an email that says Outgoing server timed out. I have to close out and reopen to send and receive now. I have ran Malewarbytes and nothing was found.

I have it too. New messages will not download until I quit TB and restart. Odd thing is, if I mark a message as 'unread' in TB, it appears as unread in Webmail - so some sort of communication is still happening.
FYI - I downgraded back to v37 and it works fine - so something in TB38 is the culprit. Of course, I now have the Timeout messages when sending that plagued TB37...
I started having the same problem using go daddy imap email. Thunderbird will only download messages if I close the program and re-open.
It would appear Godaddy may have actually addressed their issue.
Our analysis is godaddy had/has an issue with their server software not actually delivering the mail it had said was here.
