This is confusing. If you want all the messages downloaded, then you need to allow the time to do that. That is a one-time process, as Thunderbird keeps track of what has been downloaded in a file named popstate.dat.

Open the account in webmail and move messages from the Inbox to a user-created folder. Since POP downloads just the Inbox, the moved messages will remain on the server.
