I have:

  • Not yet attempted to log out or log back in
  • Re-enabled android service apps that I had disabled.

in the meanwhile I found the related settings. As I'm from Germany I found it under:

Einstellungen / Account auswählen / Kontoeinstellungen / E-mails abrufen / Beim Löschen von Nachrichten / Auch auf Server löschen

In English I hope it will be like following: Settings / Select account (do it for each account) / Account settings / Retrieve emails / When deleting messages / Also delete on server

Thank you! "Also delete on server" was the correct setting that fixed the issue.

Perhaps I am missing something about how people typically use Thunderbird, but this does not seems like a "sane default" to me...
