How do I tell Thunderbird that another email is a synonym of this one, so don't cc it when I reply-all?
"bh@cs.berkeley.edu" is the same mailbox as "bh@berkeley.edu." My default From field is the first of these, but the second is the "official" one, and other people sometimes send mail to it. When I reply-all, Thunderbird is smart enough not to include myself as a CC if the original mail came to the first, but not if it came to the second. There used to be an account setting "these addresses are synonyms for the same identity" but I can't find that any more. (Just upgraded after a long time not upgrading, and of course nothing works any more, including almost all extensions, but don't mind me.)

It's not a solution of thunderbird, but you can create a forward. All mail servers have forward, if you do all mail going to "bh@cs.berkeley.edu" will be deliver to bh@berkeley.edu and would solve the issue.
I know that if you use the two seperate accounts to send mail, may not be a perfect solution but is much better in many ways.
Maybe they remove the function form the client? personaly i have never seen it
The problem isn't that mail gets delivered to the wrong place. Mail delivery works fine. I have a totally different problem.
When you do a Reply-All, it sends your reply to everyone in the mail header except yourself. That is, it recognizes that one of the addresses in the incoming header is you, so it doesn't include you in the outgoing header.
But I have these two addresses that look different but are really the same, and if either one is in the incoming header, it shouldn't be in the outgoing header. Thunderbird used to be able to handle that situation, but I don't see any way to set it up now.
I am only guessing, but did you add it to the account as an identity in the past?

I would think so. No harm even if it does not work.
You will find identities in the top level account settings pane (the one above server settings)
