Do you have an anti virus program? My guess would head in that direction as to the issue cause.

I have the Norton anti-virus program, but I see nothing there of any relevance to this problem, which now occurs each and every time I open Thunderbird - most of my subfolders are not there, and upon re-booting the program, they come back. Another weird problem occurring is there a sub-folder I wish to delete, and the program won't let me delete it. Don't know if that's related to the first problem.
