There could be a few things causing the pop-ups. Depending on what sites you have/are visiting and what you have downloaded or installed recently. Have you tried checking the pop-up blocker on firefox?

https://support.mozilla.org/en-US/kb/pop-blocker-settings-exceptions-troubleshooting This has a lot of information on pop-ups and how you can effectively block them while using firefox.

Let me know if your are still having issues and be more specific if you can

Sometimes a problem with Firefox may be a result of malware installed on your computer, that you may not be aware of.

You can try these free programs to scan for malware, which work with your existing antivirus software:

Microsoft Security Essentials is a good permanent antivirus for Windows 7/Vista/XP if you don't already have one.

Further information can be found in the Troubleshoot Firefox issues caused by malware article.
