My bookmarks and passwords are not syncing.
After a fresh windows install, I installed firefox and started syncing with my firefox account and alas! all bookmarks and passwords are gone.

If you have sync, and there is a problem anywhere, Shut Down Sync Immediately On All Devices to prevent the problem from spreading. Once the problem is fixed, perform the same repair on all computers/profiles before using sync again.
Is the data missing on all members of the sync, or just some?
Look on your desktop. Do you see a folder called; Old Firefox? Look inside. Look for the folder with the latest creation date.

For the bookmarks you can look for JSON backups in the bookmarkbackups folder.
- Bookmarks -> Show All Bookmarks -> Import & Backup -> Restore
For the passwords you can see if there are older versions of the two logins.json and key4.db files available.
You can look at this utility to browse System Restore points.
