Since last updates, everytime thunderbird starts, a lot of folders in every of my accounts keeps disappearing then showing up again. I've checked the activity manager to know that's going on ... and I've got no idea why but thunderbird is always, on every start, deleting folders and then downloading/syncing them again...

That's really annoying, its soaking up some bandwith for nothing and show some errors (you can see it at the top of the previous screen) when trying to access a folder that has been deleted and not dl-ed again

folder in IMAP accounts are "removed" when sync fails. So the issue is what is causing the sync to fail. I would start by disabling email scanning in any anti virus/internet security suite. See if that is the failure point

Unfortunately I have no such thing as antivirus nor internet security suite since I'm on a MacBook Pro

firewall, flaky internet connection, dodgy WiFi bad DNS server.

Fire wall is disabled and I have this problem on at least 2 different wifi (my personal and at work) But thunderbird is able to sync them again just a few seconds later... and there is no internet disconnection in between It never happened before the last update of thunderbird. And now it happens consistently, every time, there's not a single time, it misses. I can't think that my connection is that bad every single time. Can't there be a problem is the new update ?

Here another error that I got. https://puu.sh/raJdL/437126aa75.png and If you look in the background, the warnings "did not succeed" are caused because of bad handling of special characters it seems.

But again, it's just on start up, a few moments later, the folders are updated even with those special characters ( / | - ... at the cost of redownloading everything again

Well you answer your own question. Those error are Google saying the folder do not exist. So Thunderbird is removing them. Then I assume the server is offering the folders it just said do not exist, so they are being downloaded again. one thing you must keep in mind is Thunderbird uses folder and those folders are stored locally as files with the same name. Gmail uses labels and truly the concept of folders is foreign.

Personally I recommend against using /\|*&-: in folder names as they have special meaning to the operating system and regularly cause issues with folder name disappearing, not being accessible. etc. So I suggest you fix your naming conventions to not use those special characters.

As for the error message.... is the file read only?
