Saved logins should sync completely. Is there any pattern to which ones are missing (for example, newer, older, imported, etc.)?

Some settings sync, but many do not. Is there any particular setting you want to add to the list of settings that syncs?

You are correct that cookie/site data exceptions, and other site permissions, do not sync.
