I tried setting up a new profile and replacing the new signons3.txt with the old version including the data but that failed.

How can I recover the passwords?

You can't fix key3.db. It is a file that is automatically generated if it is missing. You always need the correct, matching, key3.db file to be able to access names and passwords saved in a signons file. Firefox 3.5/6 versions use signons.sqlite to store the names and passwords. If you want to retrieve the passwords from older sigonons3.txt file then you have to (re)move the signons.sqlite file.
