My wife's PC had a malware that caused the proxy settings to not be recognized. Thunderbird refuses to change the proxy settings
A malware caused my Wife's PC to not connect to Firefox, Thunderbird or Internet Explorer. I was able to eliminate the malware, and get Firefox to connect to the internet. But Thunderbird will not connect even if I make manual connections. What should I try next?

What error message do you get?
Do you use a proxy at all?
What are your current proxy settings in Thunderbird? Compare that with what's set in FF.
Do you use a personal firewall? Make sure TB is allowed.
Thunderbird will not connect even if I make manual connections.
What are 'manual connections'?
