I changed my password for my two Thunderbird accounts.

There is no such thing as a "Thunderbird account".
You've set up an account with an email provider, e.g. Gmail or Yahoo. Then you use Thunderbird to read and send mail for that account via your email provider's server.

In order to change the account password, you'll need to login to your account via webmail, and change it on the server.

Thunderbird itself doesn't have any passwords. What you can do is to tell Thunderbird to remember your account password, so that you won't have to type it again and again.

How do I add the accounts and passwords back to the password manager?

You don't. Thunderbird will prompt you for the account password when it's needed. When you get the password prompt, make sure to check the box to remember the password.
