I would like to transfer my profile data from Windows 7 to Debian 7. for some reason the Sync feature just isn't working for me.

So My question is, are Firefox profiles cross platform compatible?

eg. can I just simply copy my profile from windows... "%APPDATA%\Mozilla\Firefox\Profiles\<profile folder>" to my profile on linux?... "~/.mozilla/firefox/<profile folder>"

Not 100% compatible. Some preferences in the prefs.js file (basically files paths from what I have observed) and some files added by add-ons may not be entirely compatible.

My advice is to copy the individual files in the Profile folder one at a time, using this as a guide as to which files to copy.
