Storing bookmarks is very different lately.
I am using Firefox 30.0. When I now bookmark a page I can no longer put it in a folder. Although some of the folders are available most are not. Only some of the bookmark folders are available in the drop down.

If folders in the list aren't expanded (i.e. are closed) then look for a, possibly faint, arrow icon to expand (open) the folders.
You can also check for problems with the places.sqlite database file in the Firefox profile folder.
