I have a remote computer that is running Windows 7 (32 bit) Firefox and java. The issue starts when java receives any update.. the machine stops function correctly for the end user and I have to remote into and re-enable the java in the browser. Is there a way to get the browser to auto accept any changes done by java, more so that the browser has been to "accept and remember"

When there is an update, those programs using that program sometimes need to shut down for the update to finish installing.

Set the java on the other system to not update. Then when your system finds an update, log onto the other to do a manual update followed by a re-start.

This incluse java, flash, some add-ons, system updates, and others.
