WHy and what do I do to stop it?

tried right clicking and selecting properties and then the repair button? If that fixes it you might want to see what is accessing the files after 12 hours and breaking the index. My thinking is probable a backup or an anti virus scan.

Given those symptoms, I would repair the affected folder. But first, if you haven't regularly compacted, I would urge you to make a backup of the profile.

Then compact it, and then right-click, Properties, Repair Folder.

emails have not been moved to a folder; have run an anti-virus; emails are actually merging - so two different sources; its just so weird

The emails are in a folder, be it inbox, deleted on "mums messages" There is nothing weird or mysterious here. This is a fairly regular phenomenon, it is just the timing that is unique and may make it easy for you to track down the cause.
