After unthreading messages following the instructions (in the Sort by menu), several incoming messages are now invisible in their folder. Only revealed now via an inbox search. how can I get them to come out of hiding?

Assuming this isn't being caused by you having inadvertently chosen some Quick Filter options that would return no results, you may try re-indexing the folder: right-click on it, choose Properties, then click on the Repair Folder button.
