I have 2 email accounts associated with thunderbird.

I removed one of them. When removing it, it asked me if i wanted to remove all data. I did not select the check box, meaning I did not want it to remove the email messages in the local folder.

Now, the messages are gone. Why?

The message data is still on disk inside your profile folder, but you can't access it in Thunderbird because you removed the account through which you could access it. You can copy/move the message data from its current location to the Local Folders so that you can access it again in Thunderbird. Open your profile folder and Quit Thunderbird, then go to the Mail subfolder (if the account was POP) or ImapMail subfolder (for IMAP). Inside, you will find a folder for the removed account, named after it's POP or IMAP server. Open it and you'll find the message data files and folders. Copy them to the Mail -> Local Folders location and relaunch Thunderbird. See Profiles - Where Thunderbird stores your messages and other user data
