We have just set up an account through Gmail and are also using Thunderbird. However, when we try to create a folder in Thunderbird for emails, the folder isn't appearing in the normal Gmail site online. It also doesn't work the other way round. We're not quite sure why the folders are not on both, but hopefully you have a solution to this problem.

did you set the account up as POP or IMAP?
