As my email server is pretty small, if that's possible that Thunderbird is able to delete the emails on server in automatically once these email have been downloaded or opened in Thunderbird?

Move your messages to a folder outside of the IMAP-connected account's folders. The Local Folders special account in Thunderbird is provided for this purpose.

You can create message filters to automate this.
