I have been using Thunderbird for years and have a persistent problem: the program keeps downloading the same e-mail that I delete, minutes later, repeatedly.
This problem has been happening for many months, and is obviously extremely irrritating. I will frequently delete fifty e-mails and then two minutes later Thunderbird will download the exact same fifty files again, some of which are junk, but some important. Most are from my hotmail account. I like Thunderbird, but this problem has become intolerable.

there is a setting on hotmail to move mail deleted by email programs to a POP folder under deleted. This is their default when you enable POP. Unfortunately they appear to take some time to actually do that. more than 15 minutes sometimes. So either set Thunderbird to check mail less frequently or change the action in Hotmail to actually delete not move.
