I tried scanning the QR code or inputting the code manually, in both cases authy always generates an invalid code.

Ah, it was actually a solution in another similar thread I had missed: my computer clock was out of sync by 1 minute!

Did you try to use other apps to generate the TOTP code and compare what code they generate (the code is valid for 30 seconds, so the time on the device needs to be precise) ?
