When you archive it doesn't save any folders except inbox why not?

I have several folders that I've created when I save mail to them they don't save along with the inbox folder when I archive. It only saves everything together. Is there any way to get the folders and what's in them to save as an archive rather than everything together?

Please check Account Settings > Copies & Folders > Archive Options, where are the option, how to store messages in the archive. Archived Messages help article will help you with the settings there. Please let me know here, if you were able to set Thunderbird as you want.
