How do I configure Firefox to run in a single instance?
Tab Utilities add-on functionality about this is not working anymore after FF48.

Would you try this please :
Type in the address bar about:config (press Enter) (promise to be careful, if asked) In the search bar type : browser.link.open And look for the preference : browser.link.open_newwindow and set its value to 1 (one) and : browser.link.open_newwindow.restriction and set its value to 0 (zero)

I just tried your suggestions, however they didn't help. I can still open more than 1 FF instance manually, by pressing the FF icon, and also when I click a link from an external application (like Thunderbird), it gets opened in a new browser window, not a new tab in the already opened FF instance.

You've got the values wrong : it's from 3 to 1 and from 1 to 0

I meant that I've tried every possible combination from 1 to 3 and from 0 to 1. I should've been more clear. None of those settings do anything.
I don't need links to open in the same tab, I want them to open in the same window, but in a new tab, and not in a new browser window.

You probably will already have checked this setting :
3-bar menu (or 'Tools') => Options => General Under 'Tabs' : Check 'Open new windows in a new tab instead'
Sorry, this does not work also.
What if you click on a link whilst holding the Ctrl Key ? The link will open in a new tab ....... (At least that's how I alway do it)
