Clicking "Clear Recent History..." wipes all cookies and even worse the cookies exceptions list although the cookies box is not ticked.

The exceptions are part of the "Site Preferences". Make sure that you do not use Delete browsing, search and download history on Firefox to clear the 'Cookies' and the 'Site Preferences'. You need an allow exception for cookies that you want to keep.
