I think you will have to change to the bypass tray before you print: select File/Print... (Ctrl-P), adjust the printer Properties, OK, then select the messages and print them.

If you want to print multiple messages without showing the dialog window, install Printing Tools.

This is not a definitive solution, i print so many emails every day and I can not spend time to set each time the printer in a different way.

I think it is a bug in thunderbird ...
