I recently deleted all certificates in Firefox and now I get a message saying connection untrusted a lot even on Facebook and Firefox addons!

What do you expect to happen when you delete all certificates from Firefox? Firefox needs these to validate certificates. You probably need to create a new profile and migrate any data you want to keep.
