I am using Thunderbird for Mac. A pop-up alert says I have message from so-and-so plus 4 others. Only so-and-so's message was in the in-box. What happened to the other four? Has this anything to do with the "Junk" status because whenever I received unsolicited mail I mark them as junk? Or is there any other reason?

Have you checked your junk folder? It may well be messages which are getting classified as junk.

1. I have a Trash folder but not a junk folder. Is there one by default or do I have to create one? 2. Wish I knew how to run a filter. It's because I don't know how to run a filter that I mark unwanted emails as junk.

Junk = SPAM If you mark say your deleted mail as junk it will not be long and all your mail will be considered junk. Junk folders come in a variety of names for IMAP accounts (Bulk mail, SPAM Junk etc). For POP and Local folders they are Junk.

In general, creating filters isn't necessarily a good way to fight spam. Check this article for more information on setting up your junk mail controls.
