You can add the command line option -tray to the command that starts Thunderbird, to start Thunderbird minimized in the tray.

I don't know how to make TB minimize at startup, but there are a couple of add-ons that make it run minimized in the taskbar:

https://addons.mozilla.org/en-US/thunderbird/addon/trayhotkey/

Both work in TB 52, but I find the 2nd one a bit more intuitive.
