We recently moved to a new host and our host failed to connect our main domain to the new hosting space (instead connected a redirect there) so our e-mail server continued to operate on the old host until today. We connected the domain to the new host and now all of the e-mails received in between the disconnect for our IMAP accounts (2) were moved to trash. Is it possible to get these e-mails back in the folders they belong in and/or even create the folders again? As it stands I'm not even able to create folders for what ever reasons and move e-mails into the folders without them jumping back to trash.

Any help or advice would be greatly appreciated.

Move the messages out of Trash to your 'Local Folders' account. Then try to copy to the IMAP server. Start with a single message. If that works, copy the remaining messages. You can then delete the local copies.
