Do you have an anti-virus product that is scanning files ? If you use an imap mail account, then all those saved emails will be getting uploaded to server.

Test: Suggest you restart computer in 'Safe Mode with Networking' mode then start Thunderbird and try 'Mail Merge' save to Drafts. If it is quicker then you know the AV is causing the delay you are experiencing.
