When I run a virus or add remover like Malware-bytes it considers the application a "PUP: Legacy" item and counts it as an item to be quarantined or removed. The count of items like this are adding numerous hits that keep growing. How can i stop this from happening?

You can't tell malware to ignore it? If not, your issue is with malware and not the browser.
