Can't remove a folder within another folder.
Because the inside folder is large & expands when you move the cursor over it, you can't slide it across. The expanded folder covers over the space where the other bookmarks would appear.

For heavy duty reorganizing, it's probably best to use the Library dialog. You can call that up using either:
- "Show All Bookmarks"
- Ctrl+Shift+b
You'll see three different categories: Bookmarks Menu, Bookmarks Toolbar, Unsorted Bookmarks. You can expand those in the left column and/or click-through on the main pane on the right.
Hopefully that lets you get the job done. Success?
You can use cut and paste to move items to another folder. That is probably better then dragging a large amount of bookmarks.
