MY junk and trash boxes in the sidebar are permanently empty.

Even though I have upgraded to Thunderbird 52.0, the layout is still the same. I appear to have lost the boxes and the contents. Even if I delete an email from inbox, it does not get delivered to trash. Normally I get lots of junk mail via gmail but there is none coming in.

You mention gmail, so I'm assuming you are using imap, please tell me if otherwise.

'Junk' is a Thunderbird folder: gmail uses 'Spam'. my gmail calls trash 'Bin'. You have to subscribe to see those folders.

So the first question is have you subscribed to see those folders? Right click on imap gmail account in folder pane and select 'Subscribe' to see list.

Then make sure you have selected that eg: 'Bin' folder. Right click on imap gmail account in folder pane and select 'Settings' select: Server settings When I delete a message: select 'Move it to this folder; and select 'Bin' on gmail account.

select 'Junk Settings' select 'Move new junk messages to: select 'Other' and choose 'Spam on gmail account' click on OK
