Chosen solution

Problem solved: the folder ..../Mail/smart mailboxes was missing as they were at a location out of the profile folder from an earlier transfer. Moved them to the Mail folder within the actual profile, updated the absolute and the relative path in about:config and had to delete the files with .msf extension and now unified folders are working as expected.
