I suspected that the main menu that is opened by "Three lines menu button" for Firefox is kind of clumsy. I wonder if I can create a folder where I could drop the whole section: Library Add-ons Preferences Customize

This is only a single example, there is much more needed for adjustments and rethinking on "Three lines menu". At first I would like to customize it myself, is there any way yet?

Any changes beyond what is permitted by standard FF install setups requires the User to use such as "userChrome.css" features to make customized changes. That then becomes the support of whomever's css feature you use to give you support if you use their css modification edits.
