Is there a difference between the same-named "uda9...default" file in the Root Directory and that file in the Local Directory?

The C:\Users\windowsusername\AppData\Roaming\Thunderbird folder, i.e. 'Root Directory' contains all user data, and is the only folder that needs to be backed up. The C:\Users\windowsusername\AppData\Local\Thunderbird folder, i.e. 'Local Directory', contains mostly cached data and does not need to be backed up.
